you may use Gems to purchase Master Packs. However, if you opt to go this route, you will need to get all five pieces from card packs. This could take quite some time, and since you need each piece for Exodia to work, you will have to open a lot of packs.
An easier route is to craft Exodia the Forbidden One and all five pieces. Each piece will require 30 craft points to make. You can go to the deckbuilding tab and search for Exodia the Forbidden One and its pieces. Then click on each one and craft them.
